Have you tried checking the EGTs rather than the CHTs?
Those digital themometers with a laser pointer are very accurate.

thanks for the interest, just thought I'd post an update.
I flew down yesterday to chat with someone who has a similar setup to me who has done a lot of experimenting to get his Ellison throttle body working perfectly; he has recommended welding an off-centre splitter plate in the inlet manifold to try and divert more fuel/air mix to the rear cylinder in the hope that this will even the 2 out. Given that there's no obvious mag drop or CHT mismatch, that sounds feasible to me.
To be honest, I might just live with it though, the aircraft flies and aerobat's just fine as is and I know the cylinder heads and leakdown results are perfect so have no worries that there's something sinister waiting to catch me out...
